Humaroids are a deep space anomaly and they are usually guarded by a class of pirate. These pirates use a higher level of technology than that used by the Federation. Their Flagships are definitely an improvement as they share their enhanced abilities across all units of their fleets, something Federation flagships do not do.
Bionic Chips are a Humaroid pirate implant technology. A commander with Humaroid style Bionic Chips is much more difficult to defeat as, it gives them vastly improved control over their ships and attached fleets.
Missions into Humaroids are not for gold or resources rather, they are for Huma Gems and Blueprint Shreds, the clues to Humaroid pirate technology. Collecting and decoding enough Shreds will reveal a blueprint to a Humaroid Flagship hull. Building that hull isn't sufficient. Once you have built the level I hull you will have a better flagship than anything the Federation is capable of fielding. However, if you incorporate Huma Gems into the design, the capability of the flagship increases to a maximum of level X.
